John Duggan scored 15 points at Malibu, Calif., as the Dons took sole possession of third place by sending the Waves to their seventh straight defeat.
Zerrick Campbell added 14 points and grabbed a game-high 12 rebounds for San Francisco. The Dons trailed 28-27 at halftime, but they held the Waves to 37-percent shooting in the second half.
Pepperdine failed to make a 3-point basket for the first time since Dec. 7, 1991 - a span of 139 games.
Gerald Brown led the Waves with 16 points, and Bryan Hill added 11. Brock Jacobsen hit four free throws in the final 30 seconds to help the Toreros defeat Loyola Marymount for their first conference road win in six tries.
San Diego led 28-26 at halftime, but fell behind by four points with 7:16 to play. The Toreros then reeled off 11 straight points, with Brian Miles scoring the final five, to take a 57-50 lead with 3:24 to go.
A slam dunk by Mike O’Quinn off a steal with 35 seconds to play pulled the Lions to within 59-58. But Jacobsen hit both ends of a 1-and-1 with 29 seconds to go and kept San Diego ahead by three.
Jim Williamson missed a 3-pointer for Loyola Marymount, and Jacobsen was fouled as he grabbed the rebound. He sank two more free throws with 18 seconds to go.
